The home side went ahead in the fifth minute thanks to Patrick Herrmann's cross, which caught Hans-Jorg Butt out and flew straight in, but Mario Gomez levelled in the 11th minute and Bayern dominated the game, going ahead through Bastian Schweinsteiger five minutes before the break.
Schweinsteiger missed a penalty before half-time and Gladbach took advantage of their second chance with goals from Marco Reus and Igor de Camargo putting them ahead. Philipp Lahm grabbed a point for Bayern in the 84th minute, but the result leaves Bayern midtable.
Mainz missed the chance to return to the top of the table after they were beaten 1-0 at mid-table Freiburg. Papiss Demba Cisse's 64th-minute penalty decided the game to leave Mainz a point behind leaders Borussia Dortmund, who travel to Hannover on Sunday.
Theofanis Gekas scored twice as Eintracht Frankfurt continued their march up the Bundesliga table with a 3-1 home victory over Wolfsburg.
Gekas opened the scoring in the 26th minute with Pirmin Schwegler adding another after 38 minutes. Gekas then struck again from the penalty spot in the 55th minute for his 12th goal in 10 games in all competitions, before Ashkan Dejagah grabbed a consolation for Wolfsburg 11 minutes later.
Mladen Petric's late goal gave Hamburg a crucial 2-1 home victory over Hoffenheim to remain in a tight race behind the top two in the Bundesliga.
Sejad Salihovic gave Hoffenheim the lead from the penalty spot in the fifth minute and, although Heiko Westermann equalised in the 45th minute for Hamburg, Petric scored the winner in the 83rd minute.
Nurnberg continued their strong start to the season with an impressive 3-1 victory at home over Cologne, extending their winning streak to three games, moving up to sixth in the table while the visitors suffered their first loss under new coach Frank Schaefer.
